Elemental Visualization
Elemental Visualization overlays chemical element distributions on your measurement images. Select elements of interest, assign colors, and visualize where each element occurs at the segment, grain, or particle level — all as a semi-transparent overlay on the BSE image.

Overview
The Elemental Visualization system:
- Displays element distributions as color-coded overlays on the BSE (Primary) image
- Supports multiple simultaneous elements, each with its own color
- Calculates element intensity from Raw, Gross, or Net x-ray counts
- Works at the Segment, Grain, or Particle level
- Integrates with the [Line Library] for element energy line definitions and colors
- Supports image export with elemental overlays
Accessing Elemental Visualization
Enabling the Overlay
Toggle the elemental visualization overlay from the Process ribbon:
- Processing tab → Image Option panel → click Elemental button
- Or use the Layer Options panel to switch between Segment, Grain, Particle, and Elemental views

Elemental Mapping Tab
When elemental visualization is active, the Elemental Mapping tab appears in the Outlook Bar (left panel). This tab contains all controls for managing elements, colors, opacity, and thresholds.

Adding and Removing Elements
Adding Elements
- Click the Add button (+ icon) at the top of the element list
- The Periodic Table dialog opens

- Click elements to select them (available elements come from the [Line Library])
- Click OK to add the selected elements to the visualization
Alternatively, use the Add Element dialog to select a single element and assign a custom color.

Removing Elements
Click the Delete button (X icon) on any element's control strip to remove it from the visualization.
Resetting to Defaults
Click the Set Defaults button (X icon at the top) to clear all elements and repopulate from the measurement's quantification results.
Per-Element Controls
Each element in the list displays as a control strip:

Control | Description |

Element Symbol | Large display of the chemical symbol (e.g., "Fe") with atomic number |
Color Button | Click to change the element's display color. Changes are synced to the Line Library |
Visible | Checkbox to show/hide this element in the overlay |
Exclusive | Checkbox to show ONLY this element (hides all others). Only one element can be exclusive at a time |
Intensity Slider | Controls the color intensity scaling for this element (range 0–5x). Drag to adjust how strongly the element color appears |
Delete | Remove this element from the visualization |
Color Display
Each element uses a gradient from transparent (low counts) to the element's assigned color (high counts). The intensity slider scales where on this gradient the pixel values fall — higher intensity makes the color appear at lower count levels.
Exclusive Mode
When you check Exclusive on an element, all other elements are hidden and only the selected element is displayed. This is useful for examining the spatial distribution of a single element without interference from other overlays.
Global Controls
Opacity Slider (O)
Controls the overall transparency of the elemental overlay on top of the BSE image.
Value | Effect |

50% | Semi-transparent — BSE image visible through the elemental overlay |
0% | Fully transparent — BSE image only, no elemental colors visible |
Threshold Slider (T)
Sets a global minimum intensity threshold. Only pixels with element counts above this threshold are colored in the visualization. Pixels below the threshold appear as the BSE image without any elemental color.

Segmentation Type
Select the level of granularity for the elemental mapping:
Mode | Description |

Segment | Map elements by individual segments (finest resolution) |
Granular | Map elements by grain boundaries |
Particle | Map elements by particle boundaries (coarsest resolution) |
The segmentation type affects how element intensities are averaged — at the segment level, each segment gets its own intensity value; at the particle level, all segments within a particle share one value.
Auto Update
Setting | Description |

Auto Update (unchecked) | Changes are batched — click the Update button to apply all changes at once |
Quantification Method
Click the Method button to open the Quantification Settings dialog.

Image Export with Elemental Overlay
Elemental visualization can be included in exported images:
- Go to the Image Options context tab (or Other Tools tab)
- Click Export Image
- The exported image will include the elemental overlay with your current settings (colors, opacity, threshold, exclusive mode)
For batch export, elemental images can be exported as part of the batch processing workflow.
Integration with Line Library
The Elemental Visualization system is tightly integrated with the [Line Library]:
- Available elements for visualization are determined by what's in the Line Library
- Element colors are shared — changing a color in the elemental visualization updates the Line Library, and vice versa
- Energy line positions from the Line Library determine how element intensities are calculated from the x-ray spectra
To add new elements to the visualization, they must first exist in the Line Library. See [Process Line Library] for managing the Line Library.
Workflows
Quick Visualization of Major Elements
- Open a classified measurement in Process
- Enable Elemental view on the ribbon
- Click Set Defaults — AMICS populates the element list from quantification results
- Adjust Opacity to ~60% for a semi-transparent overlay
- Use Threshold to suppress background noise
Examining a Single Element
- Add the element of interest (or select it from the existing list)
- Check Exclusive on that element
- Adjust the Intensity slider to optimize the color range
- Lower the Threshold to see all occurrences, or raise it to see only the strongest signals
Comparing Two Elements
- Add both elements with contrasting colors (e.g., Fe in red, Si in blue)
- Set Opacity to ~70%
- Regions where both elements overlap will show a blended color
- Use Exclusive mode on each element to examine them individually
Quantitative Analysis
- Open the Method dialog and select Native with Net counts for background-subtracted values
- Add elements of interest
- Set Segmentation Type to Segment for finest resolution
- Disable Auto Update, configure all elements, then click Update
- Export the image for reporting
Tips
- Start with Raw counts for a quick overview, then switch to Net counts for quantitative work
- Use Exclusive mode to check individual element distributions without removing other elements from the list
- The Intensity slider acts as a gain control — increase it to make weak signals more visible
- For M4/XRF data, elemental visualization is particularly useful as element maps are the primary data product
- Combine with [Split View] to show the classified image alongside the elemental overlay
