AMICS 5.2.1 Release Notes
AMICS 5.2.1 introduces significant new capabilities for measurement setup, image processing, segmentation, and automation. This page summarizes all user-facing changes since AMICS 5.1.
New Features
Data Collection Wizard (Investigator)
A new guided wizard for setting up measurements, replacing the need to configure individual settings dialogs separately. The wizard provides a unified interface with tabs for Image, X-Ray, Search, Drive-back, Triggers, and Properties.

Manual Touchup (Process)
A pixel-level and grain-level reclassification tool for correcting classification results directly on the map. Includes a pen tool with configurable brush size and shape, eraser, pipette for picking materials, and fill feature mode for flood-filling grains or particles.

Advanced Segmentation Editor (Process)
A new preset-based interface for fine-tuning segmentation parameters. Adjust Grey Factor, Smoothing, Gradient Scales, and Connectivity, and choose between Toboggan and Watershed segmentation algorithms. Save custom presets for different specimen types.

BSE Field Correction (Process)
Corrects vignetting artifacts and photometric drift in BSE images across large datasets. Optimized for computational and memory efficiency on specimens with many fields.

MIST Stitching (Process)
Integration of the MIST (Microscopy Image Stitching Tool) algorithm for improved field stitching. Includes a Stage Position Only mode for low-texture samples and automatic fallback from image-based to stage-coordinate stitching when image features are insufficient.

Live View and SEM Control (Investigator)
A suite of real-time monitoring windows for use during measurement setup and acquisition:
- Primary Image — live BSE image with segmentation overlay
- Live Histogram — real-time BSE grey level distribution
- Stage Controller — full X/Y/Z/R control with auto-focus and auto-BC
- Live Spectra — real-time EDS spectrum with matching statistics

Sample Exchange Wizard (Investigator)
A multi-page wizard for automating sample holder exchange procedures. Configure holder layouts, run automated surveys, calibrate FOV standards, and save exchange presets for repeatable workflows.

FOV (Field of View) Standards (Investigator)
A tabbed standards management system for maintaining consistent imaging conditions across measurements. Define BSE image references, EDS reference spectra, and beam current monitoring points. The system automatically adjusts brightness/contrast during acquisition when drift is detected.

External Scripts (Process & Investigator)
Run custom Python, Node.js, or other scripts as part of your processing pipeline. The script library supports folders, packages, and individual scripts with configurable command-line templates. Scripts can be attached to batch processing workflows for automated execution.

Legacy XRF Matching (Process)
A new Match as 20 keV option enables compatibility with legacy XRF standard libraries that were collected at 20 keV excitation. AMICS now auto-detects whether a BCF file originates from an SEM or M4/XRF system during import. A 20keV Ref display toggle is available for viewing legacy reference spectra at their original energy scale.
Xbox Controller Support (Investigator)
Connect an Xbox-style gamepad to control the SEM stage, zoom, and focus. All controller inputs (joysticks, bumpers, triggers, D-pad, buttons) are configurable through a dedicated setup dialog.

Run List and Barcode Scanner (Investigator)
Manage specimen run order with drag-and-drop sorting. Import specimen lists from text files and use barcode scanner integration for production-level sample management.

Measurement Run Order (Investigator)
Customize the order in which measurements are executed. Drag-and-drop reordering is available even during active acquisition, and measurements can be sorted by specimen or experiment grouping.

Online Deagglomeration (Process & Investigator)
Perform deagglomeration in real time during measurement. Configure the deagglomeration level in measurement extra settings. Investigator adds deagglomeration by BSE and crash options for post-processing.
Custom Termination Conditions (Process)
Define flexible stop conditions for measurements by combining particle count, frame count, and time limits. Settings are stored in JSON format and can be saved with measurement templates.

Periodic Table Element Selector (All)
A new interactive periodic table control for selecting elements in elemental mapping and other contexts. Available in Big, Small, and Compact display modes with color-coded element states.

Enhanced Features
Particulation
- Particulation settings now persist across reclassification — you no longer lose your settings when reclassifying
- New Reset to Original option to revert particulation to its initial state
- Preserve ALL Rare Phases checkbox prevents rare phases from being absorbed during particulation
Elemental Mapping
- Field-based parallelization for significantly faster computation
- New Raw counts option as the default display mode
- Timing correction for net/gross counts accuracy
- Optimized gross counts computation
Image Export
- New SEM-style H-bar scale bar for exported images
- Multithreaded sorted particles image export for faster processing
- Improved metadata export (scale bar, pixel ticks)
BCF Import / Conversion
- Auto-detect SEM vs M4/XRF during BCF file import
- Fixed stale xray point data that could cause garbage spectra on second conversion
- Fixed truncated spectrum channel count from BCF API
M4 / XRF
- Variable dispersion support for M4 XRF data — channels no longer assumed to have uniform energy spacing
- Robust HyperMap validation check for M4
Feature Selection
- New polygon selection mode in addition to circle and rectangle
- Three selection actions: Select, Deselect, and Inverse
Batch Processing
- Improved measurement error handling with centralized error state management
Touchup
- Manual Touchup pipette now recognizes subspectra materials
Hardware Support
New Instruments
- Hitachi SU3900 / SU3900SE — full identification and support
- Hitachi SU3800 / SU8700 — included in instrument list
- xCore system — 20 keV xray limit, live image support via Esprit
Esprit Integration
- Esprit 3.0 compatibility with client 2.7 DLL
- Esprit version checking to enable live image for xCore
Licensing
AMICS 5.2.1 uses the KeyGen cloud-based licensing system, replacing the previous license manager. Features include:
- Online and offline license validation
- Machine fingerprint verification
- License activation, update, and removal via GUI
- Configurable license server URL
- Time synchronization threshold window for local/server comparison

- Fixed phantom measurement entries causing data corruption after particulation
- Fixed stale xray point data causing garbage spectra on second BCF conversion
- Fixed xray loading for SEM Matrix Map data
- Fixed wrong SEM controller setting crashing Investigator
- Fixed missing SetXrayIndex in BCF-to-MRE LoadLineBlock

Known Changes from 5.1
- Classify Zero-Peak default changed from 20 eV to 380 eV
- "Generate PseudoBSE" checkbox removed from BCF conversion dialog (auto-detected)
- Minimum segment/particle area reduced to 0.04 (from previous minimum)
- Weighted mean atomic number replaces simple average calculation for improved accuracy
Upgrading from AMICS 3.3
If you are upgrading from AMICS 3.3, please review the [AMICS 5.1 Release Notes] as well. Major changes since 3.3 include:
